This occurs prior to the events of Jurassic World.
Blue and Echo battled for dominance. In this world, Owen was caught up in it and both he and Echo were badly injured (and, as far as Blue knows, both were killed). Blue then became excessively protective over Charley and Delta, and was removed because she was becoming too aggressive for Barry and the remaining handlers.
She was carted deep within a secret labyrinth of labs and bunkers, too valuable to euthanize but too much of a risk to remain as an asset in the park above.
A new genetic manipulation became available that allowed the subject to shape shift between human and animal. Blue was the first dinosaur candidate for it to be tested on, and while she underwent an almost immediate shift to human, she didn't have the understanding to be able to shift back. She remains isolated in her cell, as a human, being presented with tutors and training programs, but remains reticent and unmoved.
